You may want to ask your vet about it since it is starting up again. It may require more medication, or you might just need to change his food.

It's fall...so it's probably shedding in preparation for winter. Unless he's getting bald spots, everything sounds rather normal.

Brush him once or twice a day to remove the loose hair so it isn't falling out so much all over the house. Ask the vet if there is something more that can be done. He may be suffering from dry skin from the medicine and there may be a cream or lotion that the vet can recommend.

sounds like the diseased hair from his skin problem is good.coming out... the medicine worked. new hair will grow back....use a soft bristle brush to stimulate the circulation in his coat to promote hair growth and get the dead hair out....

How long ago was he cured of the skin problem? Did you ask the vet about the shedding?
It sounds to me (non-professional pet lover) like this could possibly be an after-effect of the skin problem. Maybe his body is replacing dead skin with new skin and it will resolve itself.
Consult your vet, that would be the best thing. If you can't afford more vet visits for this seems to be a non-urgent issue, try grooming him often with a soft brush to take away as much loose hair as possible before it can be lost on your items.
Try bathing him often too, to keep the old skin cells moving along, and go to the pet store for a doggy moisturizer. I'm sure there is such a thing, it would be with the shampoos. Just make sure you dry him well afterwards and keep him warm, these little dogs are prone to chill.

It sounds to me like he have Chihuahua pattern baldness. It is not uncommon for Chihuahua's to lose their hair. However, I would take him back to your vet just to make sure that their isn't something else wrong with him. It could be normal shedding, but it could also be that his skin problem is back again. Without seeing the dog, I can't tell you for sure.
